Does anyone know conditions in which you can loose karma killing player after declared guild war. The kill was added to counter so it was no mistake. From what I understand you don't lose karma if in guild war.

If a player is put under "Protection" they are ignored from any and all wars of any kind. In order to kill them, one must flag for PvP to attack them without consent. That said, if said player is attacked and killed, the war score counter will increase - regardless of the previously mentioned information. Regardless of the fact that they are in a guild you're at war with, if they are under protection(a limited resouce mind you), they will be essentially treated as a normal player from outside the war.

There's also a chance, small chance at that, that a very specific situation happened. If Player A's guild has a war out on Player B's guild and attacks Player B - applying a damage over time debuff to them, gets them low and then Player B's Guild Leader puts protection on them, the DoT will continue to do what it does and if Player B dies, then Player A will(most likely) lose karma for killing Player B. This is how it works if you put a DoT on someone in a duel arena and then they leave the arena and die. I believe this also can happen with duels, but its not the easiest thing to test(I tried making a negative character years ago doing the dueling method). 

Besides that very specific situation, the most likely chance is that whoever lost the karma was flagged for PvP during a guild war to attack and kill someone under protection. If I missed something, someone else can point it out. There's a few more specific situations where karma loss can, and also cannot, happen that are related to bugs, but the rules behind them are even more specific than my previous paragraph. lol.
