If you have the Mangus Questline completed, you can go into the well and go back to the main land.

Aren't there trade ships you can board to?

There are NPC Ferrys you can take as well. They depart from Nampo Moodle Village and go to Oquilla's Eye, then you can catch another ferry from there to Velia. If you look on your map you can see a ship icon and ship moving around, that is the ferry :)
