Third - the solution to a blockade is not flagging. It's changing channel.

Better suggestion would be to get rid of boat PvP and naval fame completely, since PA never invested in any boat PvP content anyway.

Most of what I suggested wouldn't even help people playing as pirates. A fair amount of it is aimed at either helping insulate normal players from piracy, or allowing them to fight for their grind spot in a way similar to how you can on land.
The rest of it is aimed at making it so low geared players, many who don't even have boats before being naval red, can recover without spending 3 weeks walking back and forth carrying a box by improving that quest and adding pirate island mobs as a method for those players to use.
No actual pirate is doing that repeat quest, and no actual pirate is going to spend time grinding pirate island mobs when they could just go to crocs or lekrashan or goldmonts to grind back to positive.
And as far as bloccades and the like. I know to swap, but someone new who doesn't realize the consequences might not.
1) Start all new players with 300k naval fame or give the sailing questline naval karma as well.
2) Remove barter goods being destroyed when sunk.
3) Reduce the chance of sailors getting sick when sunk.
4) Fix the ladder exploit, which has been submitted as an exploit for years.

Much simpler suggestions, without suggesting pirates have an easier time in this game.
And to OP, why would your first instinct be to flag up on someone in a barter route, rather than just change channel? If it bothers you that much, the risk of DC'ing on change far outweighs the penalties of going negative naval fame. Time wise for worst case scenario, it takes a minute or two to reconnect (if you even DC), compared to sailing out to the ocean to recover lost fame.
Again, if you are trying to use the excuse for not knowing how to swap channels for a new player (workarounds), compared to them knowing how to go red (consequences), you need to strengthen your argument, because that is poor reasoning. It's the same way for grindspots on land. Guild servers give you three options to find better channels and one RNG option if those three fail.
If you feel griefed by people leaving boats, I'm sorry, but it's best to shrug it off and move on.
