I think that upgrading alchemy stones via craft materials (ores, logs, etc) is a good way to utilise materials that workers produce. Without it all those materials will be kinda useless.
Although that system need to get rework to be more convenient - it need better way to upgrade, avoid clicking thousands of times same thing, add something to prevent downgrading on fail.
Maybe:
1. Merge polishing and growth into one action - one click to fill 100% of stone exp and then to growth. Then add way continously growth stone until all materials from inventory will be used (similiar to continously searching for workers).
2. As Quendya proposed add new item that we can use to prevent downgrade/destroy on fail but it should work as crons - you add it on top of another materials. Recipe should require less materials and better stone = more of this items will be used.
Also I would like to see more type of alchemy stones for different life skills. Maybe obtaining Alchemy Stone of Life should be much easier but split it into multiple stones for different life skills. Right now life stones for barter/sailing, hunting, trading, training are almost useless. Only khan for mastery or Treant's Tear for exp is usefull.
Also current Alchemy Stone of Life should get buff. There is no point to go right now for life stone at all.

I can only voice on problem nr1.
I do agree that the world bosses needs to be changed.
I think its intressting that you bring up Offin and it was added Mythical Feathers to him increased the attendance for this boss.
Currently its 17-18k preorders on Mythical Feathers on EU, that is around 3,5k players with 5x BuyOrders on them.
And just imagine how many new players that dont have buy orders, or people that already have their t10s.
A quick "fix" that would hopefully solve both these issues (abit) would be to add Mythical Feathers to all World bosses as well.
This would increase the overall attendance for all world bosses.
(Could keep a higher % on Offin to keep his attendance)
With adding feathers to world bosses would also make it easier for people to attend bosses with fixed spawntimes instead of field bosses that has random spawns times.
But this is not a long term fix, only a short sighted solution.
A more long term overhaul will be needed for all the bosses in the future id say.
